突如、エイリアンによって侵略されてしまった地球。人類の大半は命を落とし、生き残った一部の人類は市民軍を編成し、自らの生存を賭け、エイリアン「エスフェニ」と戦いを続けていた。エイリアン襲来前は歴史学の教授であったトム・メイソンは、即席の軍隊である「マサチューセッツ市民軍第2連隊」の副隊長に任命される。激しい戦いを経て、トムたちはエスフェニの支配者オーバーロードが建設中の巨大な兵器施設に潜入、死闘の末にオーバーロードの殺害に成功する。だが歓喜の中、急に地震のように建物が激しく揺れ出す。人々が慌てて外に出ると、荒れ狂う空から無数の宇宙船が降りてくる。初めて見る形をした宇宙船からは、金属を身にまとった新種のエイリアン「ヴォルム」が現れたのだった。ヴォルムはエスフェニに星を侵略されて以来、エスフェニが侵略した星々を救うために、何百年もエスフェニを追っているという。そこでヴォルムは、打倒エスフェニという志を共にするトムたちと同盟を結び、進化した武器やハーネスを安全に外せる技術などを提供する。トムたちの必死の戦いが功を奏し、ヴォルムの増援を阻む防衛網を作っていたエスフェニのタワーが破壊される。空に張り巡らされていた防衛網が消失したことでヴォルムの司令官の宇宙船が下りてくることが可能となった。現れたヴォルムの司令官は、これからはヴォルムが人間の代わりに戦うため、トムたちをブラジルに移し、そこで安全に生活してもらうと言う。しかし、人類自らの手で自由を勝ち取ることを重視するトムたちは、ヴォルムと別れ、再び人間だけの戦いを始めることに。一方、トムと恋人アンとの間に生まれた娘アレクシスは、エイリアンとのハイブリッドであり、生後たった2か月で6歳児ほどにまで成長を遂げていた。さらに、エイリアンの持つ特殊能力も備えているらしい……。アレクシスの行く末は？そして、ヴォルムと別れたトムたちの戦いの行方は？
